I use a vector program called CorelDRAW. Allows for crisp clean pictures, but is harder to create something intricate.

How do you do the shapes?
I saw a lot of people in the Naruto Wikia putting the real Sharingans but i dont know how to make them

Well I used to do it a really stupid way, but I found a much easier and intricate way to do it. Basically what you do is use the pen tool or any other line tool to create the outline of the shape you want. You can use multiple lines but they should be touching at the ends. Then you can click a button in the object menu to convert curves to object. The lines become the outline and the inside area becomes the body.

So basically instead of using circles and cubes to create objects, I use lines to form the outline, and as a result, form the object. Then to make sure that they are oriented just right around the pupil, I duplicate and rotate the object using the center of the pupil as the middle point. Rotating it 120 degrees twice to get three evenly distributed parts of the mangekyou, I can also rotate it 60 degrees if I want to have 6 parts to it.
